I currently have the following system that needs to be fitted into a small van.
1.8ghz c2d
1gb ram
onboard graphics
40gb laptop harddrive
What would be the best way of running this system inside a van?

Work well?
or should i look at other options such as a converter to plug socket.
or power pack in the back of the car?

That'll work just fine... that computer will probably run on <100w, so that PSU will have enough power and a little over head for good measure.

Also would this work with the 24pin motherboard conector?
and could the computer stay powered on while the car was turned off?

The computer can stay powered on with the engine off, but it'll probably drain the battery significantly... Should be okay for short times I'd imagine though.
As for the 24pin connectivity, not sure... doesn't have the 24pin connector obviously, but I don't know if you could get away with some re-wiring?
The additional pins are 12v and 0v, so you might be able to wire the other 12v lines from the Aux connector to them.
You can get away with doing that on a PCI-E connector anyway...
Maybe a better in-car-pc person than me (Don't even have one :P ) can shed light on that...

No probs to run a 24pin motherboard on a 20pin power supply if there's no external graphics card added - usually works fine. The connector sockets are keyed so that it can only fit in the right place.
